Q: What are the dimentions of one of the eight compartments?

Smallest possibility is 3.5" x 6.75". The compartments are fully customizable

I checked the cover on my container and there is no silicone seal on it. The entire container is made of the same plastic-type material. Hope this helps.

Yes. The lid will/does close fine when using the removable dividers.

Q: Would 4x6inch index cards fit in these well? Looking for them to fit length wise (so the 6inch side)

I don't recommend this product. It ships without adequate protection and if it comes broken as mine did the dealer won't respond.
