Will it darken the color of the boot?

It will absolutely darken the leather - some more than others. This is a great product and does exactly what it says. Just be aware that the color will change to some degree.

What are the ingredients?

Can this be used on boots designed as waterproof?

If you read the negative reviews you will see many people have been significantly disappointed by this product inability to effectively waterproof boots. I just tried it for the first time today and... for the first time my feet became wet. Previously, I water/snow proofed with mink oil and never had a problem. The grease is better for reconditioning old leather but as waterproof? No. I'd recommend mink oil.

Is it ok to apply over stitching? Will it affect in a negative way, the rubber sole of the boot if contacted? Does it come with an applicator?

It will protect the stitching as well as the leather, no negative effect to the boot or sole in any way. The shoe grease will protect the threading from soaking in water or getting dirty. No applicator comes with it, I highly recommend you use your finger to apply it on your boot. As you rub your finger over the shoe grease, it will become liquid like. A little goes a long way, don't apply it on thick, just give each boot 2 light coats and you should be good!
