can the slots fit 2.55in x 3.58in?

They easily fit magic and Pokémon cards. They also easily fit the old Star Wars Tops trading cards. So I think they would since magic is about 2.5” x 3.5”.

Does this fit perfect fit and penny sleeves?

Yes it even fits double sleeved standard cards. What it won't fit are hard cased cards. I've been able to fit multiple cards in each one when necessary.

Is this good for yugioh trading cards?

The sleeves are standard size and will fit Magic cards. I don't know the size of yuguoh cards.

Is the front and back covers stiff or flexible?

This binder is not flexible, fully loaded mine does not bend at all while being held at the edge. This seems to have cardboard inserted, so if you do manage to bend this, then it will be flexible.
